Fire Emblem Fates had two separate standard retail versions in Japan (not counting the third storyline DLC, the special, and limited edition releases, similar to a main Pokemon series game - Fire Emblem Fates: Birthright (Fire Emblem If: Byakuya Oukoku) and Fire Emblem Fates: Conquest (Fire Emblem If: Anya Oukoku). Unlike in Pokemon, these two versions have major differences in their storylines and features. A third storyline, entitled Fire Emblem Fates: Invisible Kingdom, was also released as a DLC for either versions in Japan.
Nintendo Co., Ltd.'s release listing published last October also identifies Fire Emblem Fates as two separate entities in North America (the same region as US, Asian, & MDE) as shown in the image below:
This is further supported by what Nintendo Life's Mitch Vogel saw in a US Target store - two separate reservation cards for Birthright and Conquest.
Fire Emblem Fates for the Nintendo 3DS will release sometime in 2016. It is still unclear if we will get the Limited Edition version of the game, where all 3 storylines are included, the Special Edition Regular New 3DS, or any of the current Japanese eShop promo for the game. Hopefully, this will be cleared in a future Nintendo Direct or in an official announcement by Nintendo.
